Next time you change your desktop colours in Preferences > Desktop colours, click the 'save' button. Reload the file during your next session of SI3D. The soft -C command is supposed to allow you to autoload the desktop colours upon start up, but it has a bug and doesn't work.
Hack the desktop.rsrc file in the softimage|3D installation. It's an ASCII file that contains all the colour values for various components in the interface including the color of the module at the top of the screen. If you go this route, save a backup before editting.
