First, it seems that the translate directions are not visual, but are more like sliders, so from some views when you want to move something left and you move the mouse left, the object actually moves right.

This is because you work in Global mode. Use View instead.
The options that teanau is referring to is in File > User Preferences > Interaction tab > Translate/Move in XYZ along cursor direction. Check it.

Second, I am not seeing a merge vertices option, can anyone tell me what is the correct way to connect polygons in xsi without using that funky add/edit polygon tool.

There is no "merge all selected vertices". You have 3 choices:
- Select 2 vertices at a time, alt+right click on one of them, choose Weld Vertices. You can't weld more than 2 vertices at a time with this.
- Like teanau said, select the edges that connect the vertices you want to weld, alt+right click on one of them, choose Collapse components.
- My favorite: With the M and alt held down, move the vertices you want weld over one another, one at a time. This is direct weld tool.

And another question, lets say I extrude a poly edge along a curve.Then I want to rotate the poly mesh, I get all kinds of screwed up results with this, how can I modify this so that the poly mesh and the curve are no longer connected?

What teanau didn't mentioned is that this kind of operation generates a relationship between the result and the original state. It means that if you make changes to the original shape, or changes the operator ppg, these changes will be carried to the result. Hitting Freeze will break this relationship. Perhaps it was because of this that you got weird results.
