if what gfunk said doesn't work and your using smooth skin.. You can take a copy of the skeleton with the new joints in the same scene with the bound original. Duplicate the bound surfaces, and unlock there channels then place your skeleton in them with the new joints. Use the copy skin weights command on the original then paset weights on the new one... It will add the joints into the bind info- this will work good if you haven't made alot of changes to the skeleton.. As long as there mainly the same maya has a feature built into the command to make adkustments for slight modifications, if you made too many it won't work... -from the sounds of it though this should work for you..
