1) That is what I thought (I have some experience, but this is a relatively specific nice challenge)..
2) Sounds like, unless there are other suggestions by others, that I will go with option
, unless, again, it makes the file too heavey, even after optimization etc, so that it is hard to import/play back in the end platform (unity), suspension of belief/disbelief is the key, audience does not naturally have to know what was done..

The problem with the first option is that the geometry needs to have the same topography or it won't morph as you might expect plus this will not morph textures.
For the B option depending on how many objects.. you could just keyframe the visibility otherwise do some mel scripting to turn them on and off depending on the frame
