its very confusing and time spender to take a bits and tiny tiny pieces from all the sites and the dvd tutorials
Its called life
! Thing is its not so much about lack of being able to pick up the right step by step guides. The fundamental problem your facing is your reading the wrong things... This is not a attack on your personality so don't take it personally.
Its advice to heed, think contemplate and modify to suit your need. Its a attack against your strategy. (I know that schoola prefer to impart in many places it the way you seek it, because thats what people want but you really want to escape the bounds of this.)
Primary problem of your thinking is:
Your primary source of information should not be post boards or learning dvdsYour primary concern should not be how to do something specificyou should not consider extra things you read as waste of timeI know its difficult to grasp the concept your after all after a very specific goal in mind. But mayas primary design intent is to provide base tools for people who understand inner workings of maya. If you lack this even fundamentally simple stuff gets very hard to do.
Your goal should be:
Your primary source of information should eb the manual, tutorials and step by step instructions should come next. Why is this then? Because you cant rely on pre made instructions for everything, but if you exclusively do your fooling yourself into a trap which will block next goal.Your primary goal should be to understand how things work, as opposed to how to achieve specific goal. Why would it be so? See your ultimate goal is (and has to be) to do stuff others did not do, thus you must be able tho think along the track how does it work to how to do it. Ultimately everything you ever read from Calculus to the Homer Illiads helps you piece the puzzle up. The goal of media is not to prowide you with easy step by step instructions even if that what they do but rather impart understanding of the big picture. As you can see theres a small but invaluable twist in the goal here.
Now your questions fall into 2 different categories 2 and 3 being a offspin of the same question. Both 2 and 3 are described in the manual that is where the author "twEmitFromOcean.mel" found the info to know how to do the foam peaks emit. Wake forming is described in the manual and since it affects the same output as foam its incidenttaly going to emit in similar way for one but then again you could easily emit the particles manually too. Alternatively both or none of the above. Further if you'd ever done texture emission it'd also dawn to you by simple reasoning how to do their emission also. So The 2 secondary questions being mainly force of searching the wrong thing.
I grant that reading the manual is hard because it assumes you know quite much in advance, this in general is the problem with all information, and also what university bachelor degerees are aimed to teach altough they rarely succeed fully.
Your solution is the trivial one for 1 it sis possible to do inside maya too (not ethat 2 and 3 can also be solved with post!). Number 1 has the same implications but is certainly a bit more elusive as it requires you to understand how to build complex shading networks, this is not really something you can be taught out very effectively , certainly the problems 2 and 3 could be solved from understanding this base. But mainly this is reasonably deep into how maya nodal networks and especially shading nodes work. This knowledge is hard to part at least for me i can easily describe the sequence but i have a bit of intuitive feel on how to proceed at times. Its mainly because of how ive managed to decipher all the mathematics taught in school in reverse.

Its a shame Alias just put an ocean shader which with out tweaking gives you awesome results in displaying
an ocean but didn't complete it.
Well thats part of why mayas so good, the fundamental understanding of maya takes you very far into understanding why this is. But mainly mayas good because they don't make monolithical solutions, or at least not bigger than this. So what they impart is a way for us to take things further than what they intended, unlike some other applications. It makes may harder for sure but also more flexible. Bottom line is they can never carter all the needs of the world so had they taken this step you'd be complaining of the next step.

Isn't there a way to make those all in one script integrate it with in maya ?
Well thats the ingeniousness of maya, all you need is to write the mel and drop it into your scripts folder and it is integrated. It does not matter if the integration is made by alias or some 3rd party person. Again this becuse my need is different from yours and you can never carter them also.
And if you can excuse me for being as bold as to ask inst that exactly what "twEmitFromOcean.mel" did for you?
So to recap you could use the same reasoning for anything on the globe...
