I have a character rig that has fk/ik/ and a control skeleton [I am using Jeremy Cantor's SimpleGuy from turbo squid] and after binding the geometry to the control skeleton I cannot use the edit membership tool properly. When I invoke the tool and click on joints, nothing happens. Some joints [such as the pelvis] will turn light blue, but the verts that show up as being in the set are the right arm. This doesn't make sense. I have tried selecting every single joint in the hierarchy in the hypergraph but none show the correct verts in the set with the edit membership tool. I was just wondering if anyone has had this problem or knows of a solution.
When you did the original skinning, did you select the option to bind the entire skeleton or by selected joints?With a complex skeleton you should be choosing the option of "selected joints".

I used a script to select all of the joints in the control skeleton and then bound the geometry using:
newSkinCluster "-toSelectedBones -mi 2 -dr 4";
Perhaps this is my error?
