is there a setting somewhere to make my mesh collide with itself instead of just continuing to move and going into another part of the mesh?
No, skinning is a linear move between the joints. Either add more appropriate joint positions, or point the skin differently (also adding a few extra joints might help)
Things you and i get for granted inst obvious to the computer. For example just because you can see thet two polygons intersect on screen. Does not man the computer knows this fact (in order to draw the polygon intersecting the computer does not need to be aware of the fact by the way). Same applies to collission wich is a hugely problematic thing for a computer. Well we can easily collide simple geometry with each other but when it gets more complex it suddenly becomes a huge computation problem. Wich is why you can easily see nice dynamic collisions in games. But trying to do highly accurate physics simulation for engineering purposes for example is nowhere near real time.
