I haven't ever used that particular rigging tool. But I've had similar problems, so I think I know what might be going on.
Most rigs consist of multiple sets of skeletons. One is the master skeleton that the geometry is skinned to. Then there are separate control skeletons for things like IK/FK and squash/stretch. The switches make it so that the master skeleton goes back and forth between being constrained to different control skeletons.
My best guess is that your geometry is skinned to the wrong bones in the leg. Even if you don't have FK/IK switching or Squash/Stretch turned on, the Rigomatic probably still created those bones. You must have accidentally bound your legs to the control bones instead of the master bones. If you see the skeleton's legs bending, and the mesh is doing something else, that's almost a sure bet.

I moddeled the Character and then build a skeleton around it and then used the Rigomatic tool to rig it, i still need to bind the model to the skeleton but i think i may be doing this wrong. I've been binding it to the Skeleton I built. Is that wrong because i can't think of anything else.
Also i havn't changed the skin clusters weights, they are defaulted to 3 is this also a problem that could be causing this?
