I have a script I've been working on that lets you replace leaves and such with instances, using follicle nodes to get the positions of the pfx to poly. However my guess is that you really want to use the geometry paint script instead of paint effects. This lets you paint instances of your own geometry on an object and can track deformation in the shape of that object as well. If desired you could also edit the script for your own custom behaviors.
"Geometry paint" is a mel script (you need to download bonus tools I believe) that is run using the "paint scripts tool".
