Using a matte source

I am trying to use a separate layer as a matte. In flame this would be a matte source. I want to manipulate the matte separately from the fill. The matte seems to take on the aspect ratio of the fill, which I don't want and I don't seem to be able to separate two. I am using a demo version. Is it possible to separate these and how?

In combustion, this feature is called a stencil. Import both layers into a composite, select the layer you want to use as the fill, then go to the Surface panel and pick the matte layer from the Stencil popup.
